The leads coming from the oscilloscope on my (poor) drawing represent the external screen of the coax going to earth and each centre going to a phase of the encoder.
You should also be able to see a distinction by using a meter from the 0v to either output, turning the shaft as Slowly as possible should show the signal varying.

What logic state are the outputs locked in with resistors in place? HI or LO?
Try measuring reistance between each output and ground with no power or resistors. If they measure low resistance then someone blew the output transistors by connecting directly to Vcc.

Meter Black, to 0V, RED to output OPEN CIRCUIT
--------Black to +V, RED to output OPEN CIRCUIT
--------Red to 0V, BLACK to output 1.8M
--------Red to +V BLACK to output 26M
The result is as it should be. That encoder is supposed to be able to take 5-24V, right? Maybe try a higher voltage? Though that shouldn't be required.
