I've designed a counter that excludes a few numbers. I'm using multisim 9 to test the layout, but i can't figure out what to connect the clock pins to(all clocks are tied together...) Should i put a switch there?

The clock is for the input that you're counting. If it's a synchronous (not ripple) counter than all pins would be tied together. You can buffer them with an inverter or non-inverting buffer to reduce the input capacitance load but otherwise they can all be connected to the input source you're counting.
