if a negative voltage is applied to the collector of a transistor, and positive voltage is applied to the base, what will happen?
 
Depends on if it is an PNP or NPN. Also depends on where the emitter is connected. Also depends on the magnitude of the voltages.
 
the transistor is pnp. the emitter is connected through a relay coil to a neutral ground. the positive voltage is 5 volt. the negative voltage will ether be 12 or 5.

Your connection seems strange to me. Here is what will happen. Your method works like an emitter-follower, with no gain. I think you want the second circuit, which switches with some gain...
